My problem with the episode is that I didn't feel like there was even a decision to make. When she came in and told him they were going to kill Ellie without even knowing if it was going to work, I knew what he was going to do. It was the same thing any of us would have done. He's just been flash grenade'd and whacked over the head (which was completely unnecessary) and waking up next to armed guards (again, silly).
Marleen should have just been waiting for him to wake up and when he does "Joel, Ellie is OK, they're running some tests on her to try and figure out why the fungus is not turning her. It's a little invasive but she's safe. Lets get you cleaned up, something for that headache and something to eat and once Ellie is done we can go see her"
Instead she gives him a reason to go postal on everyone. That's just dumb. She escalated the situation and didn't have too.

Marlene could've killed Joel or just lock him up in a room.
