I'm trying to remember exactly what was the first point when Michael expressed his disdain for Toby. I think it would have been the "Sexual Harassment" episode in Season 1 when Toby told Michael that he needed to curtail his inappropriate jokes and email forwards.

Michael cordially invites him in his office, but when Toby writes something funnier than Michael was thinking of, Michael gets mad, makes Toby cross it out, and kicks him out of his office.
Ever since then it has been downhill, partly because of this, but mainly because Michael has no authority over Toby.
