Agree that the implication was they killed the CO (and anyone else) while they get away.
What I'm not sure about is where Cobalt stands with the CO dead. The vehicles driving past the kids at the end made it seem like all of the military was getting the F out, so I'm not sure if they are just getting the F out or actually getting ready to execute Cobalt.
I'm guessing a couple of nukes or heavy bombing runs are planned for 0900 like happened to Atlanta in TWD. The military is pulling out at night so they don't spook the civilians by their sudden disappearance. Cobalt is an operation much larger that the squad guarding the neighborhood we have seen. The lieutenant mentioned there are several other safe zones. His death will have no effect on the execution of Cobalt.
As for the lieutenant acting like an *******, that is 100% a real possibility of an Armed Forces member acting in that way. Military personnel have been venerated to unrealistic levels since 9/11. The military is simply a cross section of society, good and bad.
Keep in mind that he's a junior officer who is probably from a National Guard unit and not the full-time, active duty Army. He's in over his head with poor equipment, little training, no sleep, demotivated troops that are probably constantly deserting, and the secret of Cobalt weighing on his mind. He could also just be a complete dick. I had an XO in the military who got everything done by being a complete jackass to people. It was his personality and nothing was going to change that.
