At the end of the movie, the mother ship is destroyed which takes the other ships' shields down. The humans then try to attack the big ships head on but they are too large for the little missiles they were throwing it them.

The ship's main weapon opens up ready to destroy the military base when the drunk crop dusting pilot sacrifices himself by attacking the main weapon which creates a chain reaction and blows the whole ship up.

This vulnerability is then supposedly communicated to the rest of the world on how to destroy the big ships. Why didn't the aliens just not open up their main weapon and not expose themselves?

"uploading virus" lulz. i saw a show the other day where it was "hacking into operating system" on the progress bar.

When they uploaded the virus and destroyed the mothership, the smaller ships lost the ability to communicate with each other. They were using the human satellites to relay communications through the mothership. There is a discussion of "line of sight" earlier in the movie. Once communication is lost and the main defense system is down due to the loss of the mothership, the smaller shipped followed standard operating procedure, using their primary weapon, which they unknowingly used to our benefit.

Plus the aliens had heard about Will Smith's right hand

And now that we have seem how weak that right hand is against Chris Rock, you should understand our superiority over the invading aliens.

If the drunk pilot hadn't sacrificed himself and the shields were up, then the Aliens would have won and then the movie would never been able to be made…

Why didn't they just nuke them after the shields went down?

The aliens had to have known their shields were down. They had explosions all over the surface. They just didn't care because our puny little human aircraft could only launch little tiny missiles at their mile-wide ships.

Now what they should have done if the main weapon wasnt open was get on top of that ship and make a run down one of the trenches to see if they could find an exposed vent leading to the main power source.

Good thing that was deleted, else many wackadoos would have considered it to be proof of aliens. My stepfather, who used to be intelligent, is losing touch and is now convinced that aliens built the pyramids.
