He was in the box but wasn't ready.
The issue is they started the clock early. On a foul ball they aren't supposed to start it until the batter is in the box and the pitcher is ready. They basically started it when the pitcher caught the new ball as if it was just a ball or strike.
So why can't the umpire just over turn that… clearly they started the clock early even though there was a foul bull, and he should have the authority to reset that
