Rubio wasn't thwarting Trump. He was an asset to Trump (and Americans) on the intelligence committee. Plus he worked with Trump's daughter on domestic issues.
The United Staes needs Rubio especially now since Latin America is getting thrashed by China/Russia

Cabinet is a completely different job with completely different qualifications/needs than legislation. You want to keep your true-believers in the Legislature to gatekeep our statutes/codes, and in the judiciary where they gatekeep the coherence and integrity of the entire Body Of Law. You can have more mercurial and pragmatic gitrdun folks in the Executive branch, because they need to be flexible to respond to shifting real world conditions to arrive at the outcomes assigned to them by the Legislature.
