I am not sure where to ask this question so throwing it out there in hopes that somebody has experienced or corrected this issue.

We have an old Hayward pool system and the clock takes about a real week to go through a day. So the pump timing is all out of whack.

we replaced the motherboard probably four or five years ago. Is the system shot or just a piece of the puzzle needs fixing?

Not sure if I can help much, just thought I would chime in because I'm a regular here, was once technically savvy (Ag Elect Engineering grad), and I own a pool. I guess I'm somewhat qualified.

I don't think you'll find a quick/easy fix to that. Sounds like something is way wrong with with the control box. My Pentair system is only 4 years old and pretty easy in terms of modern tech (touch screen, wifi enabled, etc). I'm guessing yours is not... does it at least have a usb slot where you could plug in a usb drive and upgrade the firmware? That would be my only suggestion for trying to reset whatever has caused your pool brains to go crazy.

troublefreepool.com is a good resource.

Post a picture or a model number. Unclear from the post what type of equipment you have (seems like it's more complex than the traditional Intermatic on/off timers). I've had to replace parts of my Intermatic previously.
