Here are three good ones that I recommend:
The Cube (Canadian Sci-fi)
Romper Stomper (Russel Crowe's 3rd movie- made in Australia)
200 Cigarettes (not so obscure but apparently not many people have seen it- it has a great cast of 1999's young stars)

Also not sure if it's obscure or not, but Bottle Rocket is an early Owen and Luke Wilson movie that was pretty cool.

"The Shape of Things" http://www.imdb.com/title/tt0308878/

Very much a play-recorded-on-film, the first hour and fifteen minutes of this runs as a standard--and almost boring--romantic comedy/drama. The last 15 minutes rewards you for your perserverance, tho. Maybe not a brilliant film, but the last few scenes are definitely fun.

Also interesting in that there are only 4 credited actors... Rachel Weisz, Paul Rudd, Gretchen Mol, and Fred Weller. There are no other speaking characters in the entire movie.

Shakes the Clown

a dark comedy about an alcoholic clown who ironically is at his funniest when he's two sheets to the wind...

Haven't seen "Alive" in a few years.
If you haven't seen it, summation is: Plane carrying soccer team crashes in Andes mountains; of the 40+ folks who survive the crash I believe it's 16 or so that are carried out after 70 days.
How did the 16 survive?
Hint: Rumor has it the phrase "Eat me" originated from this event.

Fandango.
Kevin Costner (1st starring role), Judd Nelson. Based on true story of last road trip across Texas of Vietnam-era college seniors about to graduate and scatter, some going to war. Shot completely on location in southwest Texas/ Big Bend area.

He loves me; he loves me not.

French flick with the girl from Ameli. The wife got it; I wasn't happy. Turned out to be really good.

Shag. (Phoebe Cates, Bridget Fonda) Four girls on a road trip before one gets married. Greatness!

Not as obscure, but makes me laugh everytime I see it: Drop Dead Gorgeous. (Denise Richards, Kirsten Dunst)

Good suggestions above.

I'll name some obscure older films that I think are still worthwhile as rentals.

"Wild River" - stars Montgomery Cliff and Lee Remick. He works for the TVA and her grandmother's land is about to be flooded by the new government dam. Released in 1960, Elia Kazan directs.

"Hard Contract" - stars James Coburn, Lee Remick. He's a cold-hearted hit man, she's a free spirit on vacation in Spain. Released in 1969.

Those are two of my older favorites that I see overlooked and left sitting on my Blockbuster's shelf, while innocent people are settling for "Catwoman" and worse.

Both are very good movies, although they are not new.

"Coronado" is a more recent movie that is a good rental. It compares well to "Romancing The Stone" or "The Jewel of the Nile."

IMHO, very good special effects, lots of action and some clever satire made this romantic drama an unexpected movie treat.

Equilibrium - check out the next Batman in this awesome action flick..

May - just a weird movie with an "Oh my God" ending.

Bubba Hotep - Bruce Campbell (Army of Darkness) plays Elvis Presley who has retired at a Retirement home. A Mummy comes to suck the life force out of old people and Elvis has to stop him.

None of the films I listed really belong the "obscure" movie list but they are small film gems that are worth a look-see. Definately better than "settling for "Catwoman" and worse."

3 mainstream films that were still overlooked, and worth a rental:

Hellboy
The Punisher
(only if you like comic books. Hellboy was especially excellent.)
Man on Fire
(although it features Denzel in the lead, I think this pretty good film was overlooked. Same with Out of Time.)
