Go as deep as you need to go to fulfill your needs.
If your ego needs stroking do your typical 1/4 gym bro squat so you can tell everyone you squat 400.
If you need to prove how hard core you are, insist on ATG.
If you are a fat ass powerlifter, go as low as your federation says you need to go to be legal.
If you are the other 95% of the population, go as low as you can without sacrificing form or putting yourself in danger. For example, if you are a 58 year old grandma who has never squatted before, I'll be damned if I'm making you squat ATG.
For a general recommendation, do box squats to just slightly below parallel.
