I'd have to go with Handsome Jack from the Borderlands series.

He's hilarious but also a pretty terrible *******. Just a memorable character for me

Probably Kefka. As maniacal and sadistic as he was, I loved how they played his comic relief at the same time.

Night Dive Studios (recently did a fantastic job of reviving Turok and Turok 2) is making a full blown reboot of the original System Shock. Here's a Link to the Steam Page

System Shock 1 is kinda rough on the eyes, but I played through System Shock 2 recently and it held up surprisingly well.

My two favorites were already covered early on. Sephiroth is by far the most memorable from my childhood gaming and Handsome Jack from adulthood.

Got lots of favorites... Been playing since Atari.

But I wanted to give a shout-out for the Necromorphs from Dead Space. Still scare the crap out of me (Thanks Xbox backwards compatibility).

Some others:

Kraid and Ridley: Metroid and Super Metroid

Mike Tyson: Punch Out (one hit knock out *******... was in college before I could beat him).

Gannon: Link to the Past and Ocarina

Bioshock: "Would you kindly" guy

I'm going to have to go with Revolver Ocelot. You get alot of insight with him throughout the series and the humor thrown into Snake Eater with a young Ocelot was some of the funniest moments of any game i've played.
